One of the biggest things is building the entire turbo intake setup. I'm ordering a S&B cold air intake kit for an LBZ and will only be using the enclosed air filter housing out of the kit. They will be then making a 5" intake tube from the S&B box over to the turbo inlet out of mandrel bent pipe. The S&B stock piping can not be used due to the 5.5" turbo inlet. As far as the transmission they actually measure and verify the after market parts and have extras of different sizes on hand to swap them around for different tolerances or will machine down anything that does not fit correctly. A lot of Allison rebuild/build kits come with generic parts and most people just shove them in the trans and hope they work because they "came in a kit" but do not take the time to verify tolerances of the replacement internals. They will also be tuning the ecm and tcm to match the new characteristics of the trans and turbo.
There are other things, but those are the biggest.
